--yeah fair enough, so I would say, make sure you know the elements that will require animation or swapping out, and just have those on different layers, easy to change/adapt.

--Well, anything that exhibits motion different to something else on screen might require that. For example in that thing I posted I chopped up my illustration into the various layers and imported into Construct to animate separately.

--Well you have to just have anything that needs to exhibit movement as different layers in the engine, so you have to design and illustrate those. Anything that requires animation needs to be built in as sprites. I mean it really depends on what you want? It sounds like you need to have more meetings with them and figure out what assets you need?

--Punk, you can look into HTML5 game platforms like Construct 2 perhaps? I played with it a little while back because I have this idea for exactly that, a motion comic/game. It seemed to be a good engine. You would have to script eventually of course.
